Detail : At Area 51 after the alien goes berzerk and kills everybody and starts trying to fry the\n presidents mind, the military officer asks if that glass is bulletproof. What?! a multi-zillion\n dollar facility in a potentially dangerous area (the lab) and the glass is not bulletproof?

This is a restricted facility. Why would they need bullet-proof glass? Nobody is allowed in or even near the compound (not even the President!). And they probably took the alien's guns away before allowing them to enter.

Some bullet proof glass can be bullet proof in one direction and completely breakable in the other direction, maybe this glass was.

They would need to have non-bullet-proof glass in case an alien (which has a very low likelihood of having a gun) does go berserk and they need to kill it.

There could be a million other reasons... Bulletproof glass is not "glass" but is usually a plastic of some sort. It's possible that some of the chemicals they used there would have an adverse reaction with the polymers in the plastic.
